I never understood these two things about The Matrix Triology!?

Someone has asked a question similar to this before, and the only answer was that basically, all of the machines ran on a radio wave in which Neo was able to tap into. Yes, he had real powers, but they were powers over the matrix, because The One was a person that was also part of the machine. That should also answer the second question.
